In an interview at the Edinburgh Book Festival back in 2004 (via Time), Rowling addressed these questions about the Thestrals, and explained why these are not plot holes.

First off, the death of Harry’s parents doesn’t count as he “was one year old and in a cot at the time” and was too young to know what was going on.

She went on to explain that when you find out about the Thestrals, you learn that you can see them “only when you really understand death in a broader sense, when you really know what it means”. Quirrell’s death isn’t valid either as Harry was unconscious when he died.
